Alexander VI was mostly unpopular for being Spanish instead of Italian and for not being properly hypocritical about his perceived sins. The word "nepotism" comes from the Renaissance papal practice of giving important jobs to one's illegitimate sons. It was polite to pretend they were nephews ("nepos" in Latin) but everyone knew the truth.
Worst of all, however, Alexander VI gave sanctuary in Papal Italy to Jews expelled from Spain in 1492, Portugal from 1497, and Provence in 1498. The future Julius II, whom Rodrigo Borgia had beaten for the job of pope, accused him of being a marrano and many of the stories of incest, orgies, and witchcraft date from this time.
Julius II and Leo X (who are genuinely rated more favorably than Alexander VI) were also murderers, military dictators, and corrupt politicians and they both had illegitimate sons.
They were, however, good hypocritical Italian anti-Semites.
Worth keeping in mind. Especially since much of the gossip of that day is repeated as historical fact now.
